You raise some good questions - not sure I have the answers. I think John J. and William are listed separately because they are either not Benjamin and Nancy's sons or as you suggested they could be Nancy's sons from a previous marriage.
Tombstones can easily be wrong. I know of a few in my family that are wrong. They are usually females who have consistently told their living relatives that they were born in some year later than the actual year.
The 1910 census shows that this is Serena/Cerena's first marriage but is John's 2nd. I also find it difficult to believe that her last name is Barker based on her heritage - Knutson would make more sense. In fact several of their neighhbors in 1880 are listed as Canuteson.
I did a short search for Dean's in the area of Henry county, AL and there are a few but I didn't see any obvious connection. I'll look at that again. I just don't think John J. will be found in 1850 as most all of the census records seem to indicate an 1851 birth year.
