There are two Samuels around. One has a wife named Elizabeth (yours) and the
other has a wife named Eliza.

This second Samuel and Eliza are on the 1881 census still at Hackenthorpe.

They are still around in 1891 still in Beighton and the ages match.

I have the 1881 census on disk and I can't find your Samuel and Elizabeth.
As for Thomas in 1901 it's not unusual for the ages to be 2-3 yrs out on the
census.It depends who gave the enumerator the information.
