I think this is a work around for that problem.

1. Make a copy of your FTM 16 file.
2. In the copy, delete all of your individuals. This will give you an empty file with all of your reports and books setup but just not populated i.e. no data.
3. When you get ready to import your GEDCOM file created in FTM 2008, make a copy of the empty file and import the GEDCOM file into the empty copy. Now the reports and book will be populated.

I tried this in an experiment earlier and it worked for me but you should try it yourself to check to ensure everything is formatted properly.
