There is no "correct way" it's up to you to use the options you prefer.
We usually get asked to split large trees into different sections to make
smaller separate trees and what we do is to create the overall chart with
all the people wanted on it and then save it, then prune off any unwanted
boxes and save it again with a different name.
Do not save the changes when you close the overall chart and you can open it
again and then re-edit it creating a different chart.
