From anecdotal reports, it would appear so. Maybe their "best guess" is good
enough that they can swallow some number of exceptions.

I don't know about six (although that is the number used in early studies).
The FTDNA "best guess" seems to be based on twelve markers from their
haplotype/haplogroup database, judging by the reports different people sent me when
FTDNA first came out with the haplogroup feature.
GeoGene's website doesn't give details of how they approach the task, but it
appears they do as many SNPs as necessary to put you in one of the haplogroups
shown on their certificate. I don't know whether they would regard the
information as proprietary, but you could write to their contact information and
pose the question.
