I am familiar with cladograms (I'm a retired paleontologist). Are
cladograms with parsimonious trees useful within a genealogical
framework/timescale or with these types of data (i.e. markers)? I have
never generated a cladogram, but they appear to be very useful for
graphically interpreting large amounts of complex data. I have several
questions...
Are cladograms and phylogenetic tree programs useful with these DNA data?
If so, which programs are the most useful? [There are a great many programs
listed; the most used is probably PAUP.]
What types of algorithms and weights should be applied to the various
markers? [I assume that markers for snps, versus markers for slow-moving
sites, versus fast-moving markers would have different weights.]
