Bill,

The problem with that is that we need to have multiple samples for
comparison. Say we are looking for defining SNPs in Q samples and here
are some well defined STR clusters.

Cluster 1
* Sample 1
* Sample 2
* Sample 3
* Sample 4
Cluster 2
* Sample 5
* Sample 6
* Sample 7
* Sample 8
* Sample 9
* Sample 10
Cluster 3
* Sample 11
* Sample 12
* Sample 13

We would want to run three samples from each cluster for the same
50,000 segment. If predictions are correct there will be on average
average average two SNPs per sample. Some will match each other and
some will not. If a SNP is found in all three samples from Cluster 1
then it could define the cluster. If a SNP were found in all samples
from Cluster 1 and 2 then it would mean that they share more recent
ancestry than Cluster 3. If a SNP were found in only one sample then
it might be a family SNP.

Does that help some?

It would of course be great if multiple labs got involved in this. No
one lab is going to want to develop a test for a second segment before
it has recuperated the cost of developing its first one. But there
will also be the matter of raising funds to test samples. One of those
other questions I have been pondering is who gets to be the lucky
sample to test as opposed to a funder who sits on the sidelines and
waits for the trial SNPs to be found?
