My response:
No, R1a1 haplotypes do not say anything about the Khazar hypothesis. They just tell us that the Jewish R1a1 ancestral hyplotype split from the Russian Plain R1a1 ancestral haplotype around 5100 years before present, and a R1a1 common ancestor of the present-day R1a1 Jews lived 1100+/-150 years before present.
That R1a1 Jewish common ancestor could have lived anywhere in Europe or in Asia or elsewhere. He could have lived in Germany, or Spain, or wherever. He could have lived in Khazar Kaganat. We just cannot make the last version as the main one. All of them have the same priority.
The base haplotype of the R1a1 Jews (1100+/-150 years before present):

There are 18 mutations between them. It means that the common ancestor of R1a1 haplotypes of the Russian Plain and the Jewish haplotypes lived around 5000 years ago. As well as almost all of the European R1a1 haplotypes. They certainly have not all appeared from the Khazarian Kaganat.
The fact (?) that a great many of Jewish R1a1 haplotypes happen to be among Levites has nothing to do with the Khazarians. It has dto do with the Levites, no more. The R1a1 guy 1100+/-150 years ago happened to be a Levite. Where did he live, we do not know. My guess - in nowadays Germany.
