That's what I thought until a few minutes ago. While you are correct, as far as I know, about overriding, by viewing the actual headers from LISTOWNERS-L and SECONDSITE-L I see that if there is no "Reply-To" line in the original message, RootsWeb doesn't create one *at all*. This doesn't change much in the way things work, but there may be an e-mail client or two out there for which it is important.
