Subject: Advice, Please

To All --
I need some advice, please. I use Family Tree Maker, v. 9. In the past, I had two separate trees in the program -- Dad's Side and Mom's Side.
Because everything I touch pertaining to my ggrandmother (Brickwall Anna) is fruitless and destructive, Mom's Side crashed. I have totally ignored it and have been researching dad's side.
Now it's time to "fix" mom's side. I have the files on a read-only disk (which is corrupted and cannot be changed), and I can rebuild the tree using this read-only file.
The question --
Should I rebuild it again as a separate tree OR should I just use my Dad's Side and start rebuilding it from my mom (dad's wife, obviously), and then only have one family tree -- which, in reality, would ultimately be my children's Mom's Side.
One tree or two??
Thanks
