I think you'll find that not all transcripts are created equal!

Transcripts from PRs, where the registers exist, are generally complete.
Everything in the register has been (or should have been) transcribed.
Archdeacon and Bishops Transcripts, on the other hand, will be
incomplete in nearly every case. These records haven't survived in the
same way that the PRs have. This may account for some of the
discrepancies you see.
