Even with the same file structures you can need/want different backup paths
On my desktop I often also backup to an external hard drive which isn't
available to the laptop

To state the obvious, don't do dat! It really is much easier to set up your
data folders using identical paths on both systems and then you can move
your project between the systems with no need of change.
However, the paths that you are referring to are stored in the PJC file
located in the project folder and it's a text file. <g>
